In versions of CHARMM above c40a does one have to actually specify a random seed? I haven't used the iseed command for my simulations but when I check my output all of my trials indicate a different random seed. Is this something that CHARMM does by default? The documentation states:

But I just want to make sure that I don't have to specify a random seed in order for the simulation to begin with a random seed (and that there isn't a fixed random seed assigned).

Yes, by default a different random seed is used each time, derived from the system clock.
