I am running simulation of a protein in waterbox using PME. The first 1st and 2nd nanosecond simulation took 64hrs each but 3rd nano second simulation is taking 82hrs on same machine. Every condition of simulation as well as computer hardware is exactly same.
Looking for suggestion !
